Is there such a thing? I tried using GoldWave and the ATRAC-3 codec, but it still cannot open the file, saying the file is unsupported?

Your best bet would be to convert it to an MP3 first using Hi-Md Renderer, and then edit the MP3:

You will have to install sonic stage for Hi-Md Renderer to work properly:

After editing the MP3, use Hi-Md Renderer to convert it back to .at3

I can't seem to convert back to AT3, the option isn't there.

There's a mod of the PSP AT3 player which dumps an AT3 as a WAV file. You can try that if you wish...
